I do not know exactly what operation you are performing but from what you say check the Merge tool, option "Merge sequencing thru documents in the list" and probably you can do all these split and merge operations at once.

Eventually, and because this is a really needed feature, I'm going to add in future versions code to delete duplicated objects and merge subsetted fonts.
