I think I may have found what was causing the problem. The internal reader was set as internet explorer default. After changing it to acrobat, it seems to work fine.

Also one must make sure the file is not open in other programs. It would be nice if PDF explorer can give an error message when saving is not executed properly, but I am very happy with this program.
