I think Wash's innocence (and I mean this in the best way possible) definitely factored into Zoe's decision to choose him over Mal. Zoe knows that Mal can handle himself, that even if he is tortured to death, Mal is someone who stands strong and is a leader whose primary concern is the safety of his crew. That makes Wash the "innocent in all this", who is the civilian despite being "a large and semi-muscular man". Mal and Zoe know that as captain and second in command, everyone aboard Serenity, even the second in command's husband, must come before their own personal safety.

But I also agree that Zoe probably wanted to keep Wash "innocent" for her sake, as well as his. She doesn't want Wash to even think of cutting up his apples, instead of biting fearlessly into them. That innocence is something precious that Zoe and Mal want to protect in all the crew, IMO. Makes for fascinating character development.
