"I would not be surprised if one or more deaths were involved." I would. The whole point of Ariel was that Simon could use his wits, not his brawn, to break into and out of
a supposedly secure facility while barely being noticed, much less stopped and attacked. Violence was only a last resort because Jayne fouled up the plan, which otherwise would have worked perfectly. We have no idea whether Simon could have come up with a foolproof plan to escape the Academy. Plus, his confidence and professionalism easily convinced even the other professional doctors that he was were he was supposed to be. After receiving a dressing-down like that one doctor did, anyone would be too chagrined to say something like, "let's see your badge."

That's quite a claim, considering we've never even seen the Academy. Do you think the goons who patrol the hallways of the Pentagon are given top-secret clearance regarding all the black-ops unmarked helicopter chicanery that goes on behind closed doors? Of course not.
The guards may simply be told to not let anyone in the lab, without having the faintest idea what goes on inside. Maybe the labs are soundproofed. Maybe patients/victims are transported into and out of the lab only under sedation or hidden inside crates or something.
We saw the same disconnect in the chain of command when the doctor snapped at Zoe and Mal. Low-down orderlies are expected to simply obey their higher-ups instantly and without question. Low-down door guards are probably not going to be questioning what the HoB's do behind locked doors.

I don't mean to belabor this point, but abetting torture is a pretty serious accusation.
