I can understand your need to support Lincoln, since Lincoln is a big part of your fantasy that the Republicans are good guys. I invite you to read more about Lincoln in Thomas DiLorenzo's book, and find the facts. It's up to you.

As far as the sovereignty of the CSA...it had every bit as much sovereignty as the United States of America had in the late Eighteenth Century. The difference is that in THAT war, the villains lost.
