Ehrm...
First, you must weaken him/her.
Try for Rayquaza Ice attacks, for Regice Fire, Registeel Electro and for Regirock Water.
TIP: Choose the attack False Swipe, if you have!!!
Then,

o Try catch him/her with Dive Ball (it works great for legendary Pok�mon)
o Trade Rayquaza/Regi's with friens, trade back, and then try Repeat Ball.
o Try Timer/Ultra Balls.
