This is a common problem and you still have some time to get them out before the weather turns colder. You have a couple of options. You can hire a licensed trapper to alleviate the problem. This could get expensive depending on how long it takes and how many chipmunks there are. The other option is to trap them yourself. You need to check with your State Conservation Department to see if you need a permit to trap. They will give you guidance on what types of traps are legal to use in your area. Some states allow the same methods as used for mice. If you do trap yourself, don't just take the chipmunks outside and let them go, they will be right back inside. Your State can give you guidance on what to do with the chipmunks.

As for the area they are getting in, don't do anything for now. The worst thing you could do is seal them inside. Once you feel that they are out, wedge a piece of cardboard in the hole and let it set for a few days. If after 5 or 6 days the cardboard is undisturbed and not chewed, then a more permanent barrier can be installed. Before trying to install a barrier which is very difficult and time consuming, look around the foundation and note just how far above the ground the siding starts. This type of chipmunk problem is usually caused by the siding being too close to the ground. If you do find areas of siding and corner moldings that are close to the ground, it may be easier to dig out the dirt a few inches around the foundation. If digging out the dirt is not possible, then installing hardware cloth around the bottom of the siding or installing a piece of angle aluminum or angle galvanized steel around the base of the siding will keep them out. This will be a long hard process and can be expensive. Be sure to check all around the house for gaps under the siding and gaps in corner moldings. Filling the gaps with caulking may help for awhile but will not be permanent. You can in addition to installing a barrier or digging out some of the dirt, apply deer and rabbit repellent (available at Home Depot or your local hardware store) at the area where the siding and foundation meet. This will not work alone but will help.
