Instead of mentioning NAFTA on your coverletter, it might suffice to say that you are a Canadian (citizen) looking to work in the U.S. I think the visa becomes a detail after they are interested in hiring you, so I don't know if you want to use NAFTA as your selling point. It also depends on the duration of your contract/work arrangement. A TN visa will work for 1 or 2 years, but anything beyond it might need a H1 or some other kind of visa -- which is not necessarily related to NAFTA. (This is not a professional opinion, but the sense I get from my experience and asking around).
