It was a trigger left by themselves, or some other version of themselves, to "reboot" their Cylon circuitry should humanity ever come this way - I'm thinking that finding Earth isn't going to be the good thing they're hoping for, and that the "final five" are somehow going to be needed to help avert a disaster that could befall the entire human race.

I agree about the Earth thing. Especially if Starbuck ends up being one of the final five. Maybe they are the founders of Earth in some way and Starbuck's "reboot" is related to their triggering. It is interesting that the 4 that were revealed are all in strategically important roles on the ship. Ok, I really just can't wait now!

Those groups of three bring deep meaning like a quest for humanity in only some of the characters.
What else do they bring to the plot?
The men are aggressively anti-human - the war mongers.
The women are progressively moving toward a less violent approach. Three underwent quite a change when she got hold of Hera. Athena and Caprica are seeking humanity outright.
I think that boxing the women is a return to the Cylon strategy of genocide - just in time to include the Earth. Boxing the men moves the whole Cylon race in the direction Caprica is going.
Besides, I really don't want to see Boomer boxed.

I think we'll see her again, but if we don't (or we only see her when the Eights get boxed)? Then Boomer's arc has really been the most tragic storyline to exist in this universe.
Boxing the men could happen. Ron Moore has said in a few interviews that this year will see old alliances crumble and surprising new alliances take shape.
