If you're going to be using the stock motherboard, I recommend against trying to run *nix on it. *nix on a 16 MHz Mac isn't really worth the time, especially as crippled as the original CC motherboard is.

Using it as a firewall will mean having two Ethernet interfaces. With the stock motherboard, this is possible under the Mac OS but not *nix, as there are no *nix drivers for the SCSI-to-Ethernet adapters.

If you use a 575 board and upgrade it to a full 040 chip, you will have a much more useful *nix box that can handle Comm Slot and LC PDS Ethernet cards internally, both of which can be used (I think) with *nix as long as the chipset is supported.

Shortcomings? Well, putting *nix on a Mac for the sole purpose of running a firewall is fine if you have cheap electricity and lots of spare time. Buying a cable/DSL router/firewall/100BT switch combo device for $100 or less at your local electronics superstore is probably a better expenditure, since it uses much less electricity (the CC consumes about 100 watts) and is easy to set up (I wouldn't touch *nix with a 10-foot pole unless I had several hours of free time on my hands, which I don't). With my time being worth $60/hour at a minimum, it's not worth it for me to set up *nix. You may disagree :)

As far as performance gains, with the original mobo, you won't see much - if any - difference with the Mac OS or *nix. Running X Windows is almost totally out of the question as the graphics subsystem is far too slow for it. With a 575 motherboard, you might see an improvement with *nix, and X Windows would be usable but not great.

That's my take on it.
