If you simply didn't connect the relevant video lines on the wiring harness/analogue board and route these from the video card instead, it should work. That way, instead of the onboard video, you're using the video card's video.

For example, on the Takky diagram, the HSYNC, VSYNC, grounds, sense pins, etc. can probably be replaced by the appropriate signals from the video card.

Obviously, it's your own fault if something blows up but I can't think of why this wouldn't work :)
