The lawsuit thing might have been part of it, but I think DD just got tired of the grind of being one of only two leads in an hour-long weekly series. He'd alredy accommodated them once -- his *original* contract was only through the end of season five, but he agreed to come back for seasons six and seven -- and I think he assumed, probably correctly, that the show would never end as long as he continued to play Mulder on a full-time basis.
I wish they had just made a clean break of things at the end of season seven (preferably) or at the end of season eight. Ended the "Mulder-and-Scully years" for the TV show and let GA and DD do XF movies and done seasons eight and/or nine -- if they felt they absolutely *had* to do them -- as a kind of "X-Files, the next generation" thingy with Doggett and Reyes only. Skinner could have continued, if he wanted to, serving as kind of a unifying elements between the TV series and the movies.
I understand these were business-based decisions but even from that perspective I think they kind of shot themselves in the foot. If they'd ended the "Mulder-and-Scully XF TV years" in May of 2000 or 2001, and had another XF movie opening this summer, I would have been the first in line to see it. As it is, my enthusiasm for any future XF movies will be lukewarm, at best.
