and I do think it would have been interesting if somebody (CSM, maybe?)had offered Mulder the choice of working the X-Files *WITHOUT* Scully (maybe by himself, as he had apparently done for several months, if not several years, prior to Scully's arrival in the Pilot ep; or maybe with Fowl Thing or Jeff Spender as his partner) OR continuing his parntership with Scully, but both of them being taken off his beloved X-Files and assigned to more mundane duties.
By season six, I think Mulder would have chosen his "life's partner" over his "life's work" but I guess we'll never really know for sure, as he was never asked.
