Which one did your read/listen to?? I think they're all good. "Ruins" is probably my favorite.
I agree that it shouldn't be a problem for the novels to operate in a slightly different "reality" than the TV series and movies do. They could just have some sort of little disclaimer in there saying something like "This takes during the sixth season of X-Files as a TV series" or whatever. Also, the novels can keep Mulder and Scully forever young; they don't have to take into account the actual aging process of DD and GA, the way the movies will have to.
