I agree that the airing order is the right way to go. The Unusual Suspects/Redux order is one example, also that year there was Christmas Carol & Emily being interrupted by Post-Modern Prometheus. The only time airing order was considered "wrong" was having Never Again air before Memento Mori and after Leonard Betts. As Betts ended with Scully's nosebleed, it made sense for the next ep to be Memento in which she goes the hospital. The Never Again ep was Scully cutting loose but this makes no sense in the middle of a medical crisis. Other than that, don't think airings ever were messed up continuity wise.
