Yes, Islandgirl, you're right. Mulder meets the Well Manicured Man in Central Park in the episode Apocrypha.

Then our infamous "Three-Minute" Mulder goes to Marita's apt in Tunguska and she lives in New York City, in that episode anyway. Mulder and Krycek depart for Russia from JFK Int'l Airport in the same episode.

As for the agents together working on a case in New York City I can only think of Tunguska at the beginning with the terrorist trap that nets them Krycek.

Kaddish takes place in New York City, I think. Anyone?
