I think it was a combination of personal and professional reasons that led DD to appear in only half of this season's eps. I think it is important to him to be a good husband and father as well as a good actor, which are priorities I very much respect. When he and Tea married, "XF" was only supposed to go seven seasons.
From what I've gathered in some of the interviews I've read with DD and/or TL, they both sort of mutually agree to put his career first for the remaining seasons of "The X-Files". (This worked out well for her, anyway, since it probably would have been difficult for her to do much acting during her pregnancy or in the first few months after their daughter was born.) However, I think he feels it is now her turn to be the "star" of the family and he wants to take on more family responsibilites so she can concentrate more on her career. I don't think he felt it was right to come home and say, "Guess what, honey? You know how I said I was only going to be doing three more seasons of "The X-Files" after we got married? I just signed on for two more seasons. Guess your career will just have to stay on the back burner for a couple more years."
I also think DD has a lot of respect for promises made to the fans and the integrity of "The X-Files". Fans were told there were only going to be seven seasons and I think he wanted to keep that promise, rather than keep adding on "just one more" season.
Finally, I think he's just tired. He's committed to the idea of playing Mulder, and has expessed enthusiasm for keeping the character alive in "XF" movies. But, from everything I've gathered, being one of only two lead characters in an hour-long TV drama is simply exhausting!
