I think the fact that they "make a handsome couple" is one of the reasons CC cast them as his leads (despite all his protests to the contrary)! Hopefully, most people are mature enough and tethered to the real world enough to realize that even though DD and GA look good together (and despite the fact that there does seem to be a certain amount of real sexual chemistry between them) they do not actually share the same relationship Mulder and Scully do.
Of course, there will always be the occasional delusional adolescent who can't understand that, unlike Fowley, Tea Leoni is not evil!
