while I am open to the possibility that either Mulder or Scully (or possibly both of them) has had their DNA slightly altered or enhanced by their encounters with aliens or alien artifacts, I still hold that the baby was conceived in the normal way and that they are the parents!! Let's not make things more complicated than they need to be!
As Rab-id pointed out, the first time Scully started feeling bad she was getting ready for bed and, other than the fact that they were in Oregon, there was no real "alien" connection. So why did Scully just happen to start feeling bad in this particular ep?? A couple of reasons: 1.) most likely, she had just reached that stage in her pregnancy. It usually takes about six weeks from conception to the onset of pregnancy symptoms such as fatigue, nausea, dizziness, etc. Assuming conception took place in "all things" and taking into account that a couple of the intervening episodes (like "Brand X" and "Fight Club") took about two weeks from start to finish the time schedule is just about right. 2.) Although we've never seen Scully suffer from any kind of motion sickness before, and although we didn't actually see her on a plane this time, we have to assume she and Mulder flew out to Oregon. The combination of air travel and pregnancy can do funny things. Trust me on this one.
