Even though Mulder and Scully are very close, I would presume they each spent Christmas with their own families. Scully and her mother might have gone back out to California to be with Bill Junior and his family. Mulder probably went up to New England to be with his mother. This doesn't, to me, indicate that they aren't close to each other. Up until the time a couple is actually married even if they're officially engaged, which Mulder and Scully aren't -yet- they usually spend Christmas with their own families.
