Despite the fact that CSM is an absolute creep (I couldn't feel sorry for him telling Scully how "lonely" he was; I kept yelling at the screen "Well, if you hadn't murdered your own wife and son, maybe you wouldn't be so lonely, asshole!") he does seem to have the MSR down pat!!
I think Scully would have *HAD* to agree with him inside, just didn't want to give him the satisfaction of admitting he was right. After all, he used almost the exact same words to describe Scully's relationship with Mulder as she herself used to describe their relationship to Ed Jerse in "Never Again".
