Tend to agree with you on this, CW. I think that, prior to Scully, the only female Mulder had really cared a great deal about was his sister. Yes, as a healthy man (with no particular religious beliefs to impede consensual sex with other adults), in his 20s he obviously had a couple of short-term sexual relationships (with Fowl and Phoebe that we know of; also the one-night stand with the vampire chick when he was in his early 30s) but I don't think he was ever particulary emotionally invested in any of these.
IMHO, one of the shippiest moments of the whole series came early on -- in season two when the bounty hunter told Mulder he'd exchange Scully for Samantha -- (okay, she wasn't really Samantha but the point is, at that time, Mulder *thought* she was) and Mulder agreed. Mulder had spent 20 years dedicating his whole life to searching for Samantha and this was when he and Scully had only been partners for about 18 months. . .yet Scully had already eclipsed Samantha as the most important person in his life.
