You're right that "The Beginning" was a good (or bad, I suppose, depending on your POV) example of Mulder's jerkiness, which is why I didn't watch that ep. But I think there are *MANY* eps that show how much he cares for Scully. . .."Colony/End Game'" and "Redux/Redux II" are the ones that spring immediately to mind, but there are many others.
A question for you, SMH, which I don't mean to sound rude, but I'm just honestly curious: If you dislike Mulder so much, why did you ever start watching XF?? I can't imagine watching a show with only two main characters (as XF was for seasons 1-7) if I thoroughly disliked one of those two characters. I can understand watching an "ensemble" show (i.e. "CSI", "ER", "JAG", etc.) with four or more characters, even if I disliked *one* of them, but I wouldn't watch a two-character drama unless I liked both characters!
