It's been awhile since I watched this ep, but I agree that it's a good one for showcasing Scully's return to her faith.
As you say, one of the big questions that never got answered in the series -- and Scully asked it more than once -- was: Why was Mulder willing to believe in virtually anything (monsters, aliens, conspiracies, telekinesis, etc. etc. etc.) *EXCEPT* God???
I think the closest thing to an answer we ever got to this was very early on, when we saw Mulder sobbing in a church at the end of "Conduit" in season one. Presumably he'd been raised in a Judeo-Christian religious tradition of some kind (he seemed to be in a Christian church in that ep, although a much later ep hinted that he was Jewish. . .so maybe one Christian parent and one Jewish parent??) and probably prayed, earnestly and devoutly, for the return of his sister after she was abducted. Maybe 20 years of unanswered prayers eroded his faith.
