Not everything got switched. Like, the lizard in the rock and all that. I think it was random that Morris and Mulder got switched.

As far as not believing, I thought it was in character. Yes, Scully has seen "Mulder" when it's really someone else before, but I can't imagine it ever getting any easier. I mean, it's impossible! At least in the real world. I think the one thing Scully did learn was that when Mulder starts blatently flirting with her, he's not himself. After all, that's when she turned the gun on him in Dreamland.
