I think that Mulder just didn't trust too many people once he figured out that there was a conspiracy of secrecy in the government. When we first started watching Season 1, the two assistant director/s (not Skinner) whose names I cannot remember, were part of the conspiracy and Mulder suspected--probably knew that. Since other agents weren't in agreement with Mulder on this topic, he may not always have been included in the cliques that form in agencies. I suspect that he just didn't have time for this sort of blind stupidity and chose to distance himself. He also seemed to understand his status--as when he asked Scully who she pissed off to get her new assignment with him in the basement.

He had his own agenda and I suspect the ridicule that other agents gave him when working cases made him want to work independently. As a child, after Samantha was abducted, I assume that this same thing held true. When he would try to tell kids or others the truth as he saw it, I figured they would just laugh at him and stay away from him. That's how kids tend to behave, generally speaking.
