Scully was the one willing to accept the possiblility of divine intervention and Mulder was the one speaking out against (almost insulting so at times, IMHO) the idea of angels or God becoming directly involved in human activities.
The first instance of this was an episode from season two or three - don't remember the name, but it featured a little boy named Kevin who had stigmata. Scully even *asked* Mulder in that ep why he was so willing to accept preposterous claims if witnesses attributed to them to aliens, vampires or whatever, but wouldn't "believe in a miracle when it's occurring right before your eyes"??
We saw these attitudes again in "All Souls" (Scully believed she was being visited by angels; Mulder said it was just a result of her grief over Emily) and "Orison" where Scully thought God was trying to tell her something and Mulder kept insisiting it was all coincidence.
One of the odder things over the years, to me, was Mulder's drift from what seemed to be a more-or-less Judeo-Christian viewpoint (in a season one episode he was seen in a church, contemplating Samanthan's disappearance) to being agnostic, if not downright atheist, in his beliefs. I don't know if they did that to contrast with Scully's increased adherence to her Catholic faith or what, but it didn't make much sense to me.
