Yes, I do think that was kind of the point of "all things"; that all the bad stuff both Mulder and Scully had gone through in their lives had led them to each other and the moment when it was right for them to finally fully commit to each other - sexually, emotionally and in all other aspects of their lives.
Of course if CC hadn't been, as you say, so devious and underhanded, they could have gotten to that point a lot sooner. It does seem that Mulder and Scully did quite a bit of dancing around as far as which one was romantically attracted to each other. Up until about midway through season four, I think while there was probably a *bit* of mutual attraction, they were more interested in establishing a mutually respectful professional partnership and a close friendship. During these seasons, they each did have romantic encounters of one sort or another (Mulder in "3" and to a certain extent in "Fire"; Scully in "Never Again" - she at least dated and kissed the guy, no matter what else may or may not have happened - and her date with Rob in "The Jersey Devil".)
Late in season four and early in season five, it seemed like Scully was actually more interested in becoming romantically involved with Mulder than he was with her. She responded positively to the romantic advances of the "Mulder" who later turned out to be Eddie Van Blundht in the last season four ep "Small Potatoes" and also tried to persuade Mulder to hang out in a motel room and drink wine with her during the early season five ep "Detour".
By early season six, it seemed that Mulder was the one making more of the moves (i.e. "Triangle" and "Ghosts Who Stole Christmas") but by that point Fowl Thing had been introduced and I think Scully felt Mulder needed to wrap up any lingering feelings or questions from that relationship before he became involved with her.
