I didn't get the feeling Scully was at all attracted to Phil Padgett. He was definitely obsessed with *her* but she referred to the amount of information he had gleaned about her personal life as "scary", which indicates she was well aware that he was a weirdo! To me, "Milagro" was all about how much Scully was attracted to *MULDER* even if she herself was unaware of it; even Padgett finally admitted that Agent Scully was "already in love", but not with him.
I don't think most of her boyfriends have been nutcases. Jack Willis seemed like a pretty normal guy as did Rob, the divorced father she was dating in "The Jersey Devil".
I don't think Mulder qualifies as a "weirdo" either, although I'd be willing to admit he has some odd ideas. On the other hand, he has most of the attributes I think a lot of women look for in a man: he's intelligent, good-looking, well-educated and has a career as a well-paid professional.
I don't even think Mulder's porn habit is that unusual or anything to be too upset about. Granted, a lot would depend on exactly what *kind* or porn we're talking about; there's a huge difference between things like "Playboy" or "Red Shoe Diaries" and some of the really explicit hard core stuff. (I've always assumed Mulder tilted toward the softer stuff, but they've never really said.) I think it's fairly normal for a heterosexual man who's not in any sort of intimate relationship (as Mulder wasn't for most of XF) to indulge in this occasionally.
