I tend to get the two "buggy prison eps" mixed up. F.Emasculata, which you mentioned above, is one of them and the other is, I think, The List. I only watched each of them once, as they both contain bugs, which are *not* my favorite thing. They also both contain prisons, which I'm not incredibly wild about either.
Piper Maru/Apochrypha are the mytharc eps where Mulder and Krycek go to Hong Kong and duke it out. These two eps are interesting, in their own way, but always seem more like an action movie than an XF ep. Patient X and The Red and The Black are the ones with all three members of the Spender Family - Jeff, Cassandra and CSM - running around.
