I think you're right in that CC's original concept of the show was to tell everything from Scully's POV. But he soon realized that, while such a concept might have been good for a movie or something, for a long-running two-character TV drama to survive, both characters' POVs had to be given equal input and weight.
As for that motel room scene. . .I know you and I have different opinions on the MSR, but I feel that after putting such a scene in the very *first* ep of XF, it was major league hypocritical for CC to then spend the next five or six years claiming he "never wanted people to speculate on the possibility of sexual attraction between Mulder and Scully"!
