I'd forgotten what a really good ep this is! Everybody always talks about how it was the first time Mulder and Scully "reversed roles"; she was the one who "wanted to believe" Boggs and he was the one who was sceptical about the whole thing.
As a shipper, and having recently begun rewatching the season one eps, what struck me was this was a "role reversal" of a different kind; this was the first time we really got to see Mulder "take care" of Scully. In most of the previous eps she's been watching out for him. . .bailing him out of jail, listening to his stories about Samantha's disapperance, etc. In this one he was very tender and very protective of her. Mulder came across as almost an egomaniac in some of the early eps - as if he truly believed the world revolved around him and his quest - and this was a good chance to see him concentrate on someone else's problems for a change.
