I think he had respect as a serial profiler when he was on the VCU but once he discovered and started workng on the x-files I think most of the other Fibbies thought he was nuts. They were callig him Spooky as early as Squeeze. Reggie Perdue thought he was throwing his career away when he started on the files.
Scully talked about his great reputation but I think that was tarnished once he started x-filing.

I don't know how the real FBI works (the real oe's having major problems now!) but I guess if Mulder no longer wanted to do serial profiling he's not required to. Maybe that explains his modest living. He could have suffered a big cut in pay going from the VCU to the files. A highly effective profiler might garner a higher salary. He stopped doing something he was good at to do something he felt he had to do.

I think CSM had a lot to do with controlling Blevins and keeping the files going with Mulder. He was lurking in the office in th beginning and he kept close tabs on Skinner. Otherwise the FBI might not have thrown any money at all into the x-files budget.

I think having him do wiretapping was just their way of punishing him.
