You are right about the real FBI having major problems!
In that sense, maybe XF wasn't so far off the mark when they depicted Mulder being sent to do wiretaps and fertilizer investigations in order to "punish" him. You'd think, if he was such a brilliant criminal profiler, that they'd *WANT* him to do criminal profiling. . .but apparently a lot of the assigments at the FBI are given out based on office politics and who you kissed up to (which was definitely *not* Mulder's strong suit!) rather than what the agent's actual strengths are.
His preference was obviously to work the X-Files, but I'd think that during the times those were shutdown he would have rather worked at Violent Crimes doing profiling than doing the wiretapping and stuff. In season six, it might have been a choice between being separated from Scully if he went back to the VCU or remaining partners with her if they did the anti-terrorism stuff. . .and I'm sure that he preferred having her as his partner to having a choice of plum job assignments. But during early season two they weren't together anyway!!
