This business of Scully and Mulder eating or drinking after each other is something that happens in almost every one of the "official" XF novels. In one, Scully is eating french fries off his plate while they're talking; in another, she takes a bite out of some spicy food and grabs his beer right out of his hand to wash it down with. The novels are, generally speaking, a bit "shippier" than the TV show was (prior to season seven, anyway).
I think the "eating after each other" fits in with a pattern of other sorts of non-sexual intimacy we saw over the years. . .like Scully packing Mulder's suitcase for him ("Detour") or taking his check to the bank ("Monday"). . .these are the kinds of things wives do for or with their husbands, but that people who are merely "partners" in a stricly professional sense of the word wouldn't usually do.
