I think that Scully's own state of mind was wearing her out. She had to deal with: her fertility, biological clock ticking away, wanting a normal life (just sitting and not always running somewhere on a wild goose chase for example), her love for Mulder--admitted or not, her job, finding an old lover, etc. I don't think that her religion had anything to do with her reaction. She just needed some way to see both herself and others with a different set of "eyeballs."

My impression was that she was just mentally exhausted, period. When she walked into the Bhuddist temple, the serenity she found seemed to just "hit" her mentally and physically and she reacted by kneeling and closing her eyes. I have been in a Bhuddist shrine and even though I don't share in that religion, the shrine was somewhere that anybody could just "let go" and clear their minds. I don't quite know how it works, but it may be a result of the intense peace and quiet that one can find in these places.
