I'd go with season 4 because of the cancer arc. It brought Mulder and Scully much closer together and had lots of special moments where you knew they were thinking about how precious their friendship was.

Least I would say season 5 because of the eps where they were kind of distant like Mind's Eye, Schizogeny and Pine Bluff Variant. Not until Folie a Deaux did they become united again. "A madness shared by two."
