Like Scully, I'm a Catholic Christian and I have to say that Mulder's attitude toward God and all things religious is one of the major inconsistencies in "The X-Files". As Melissa pointed out, early on he seemed to be at least nominally Christian (I'd assume some sort of Protestant, rather than a Catholic like Scully) and he respected Scully's faith, even if he didn't exactly share it.
Then, in a couple of eps in Season 5 and 6, it was kind of implied that Mulder was Jewish or at least that he was the son of a Jewish father and a Gentile/Protestant Christian mother. By the end of Season 6 he seems to be an agnostic teetering right on the brink of outright atheist.
One thing I've wondered is if, maybe, the *ENTIRE* point of "The X-Files" isn't a religious one? Perhaps the show will end with Mulder finding the "truth" he's sought throughout his life in God.
