It might be even more dramatic if Scully took that decision while Mulder was still alive! (Don't worry - I don't mean it, but as I am not a shipper, it's a point of curiosity, isn't it?) But is she really that dedicated to her faith? She seems to spend a lot of time questioning her religion. She didn't go to mass or confession for years so she's hardly nun material, or particularly devout. It's a struggle for her to feel OK about religion in her science based world.
