maybe Scully was allowed to see the seraphim if only to reinforce what she had been taught as a child. She had said that Emily was a child that wasn't meant to be just as the 4 nephilim were not meant to be either. This sort of explains to me why the seraphim took the 4 and why Emily's image was tied with the 4th girl when she was taken. The girls were taken from Scully as was Emily--none of them were supposed to have happened. Maybe by using a religious reference, she would be able to find inner peace with her own personal loss. It also may have been necessary for this to all happen in order to help her redefine or rediscover her own religious beliefs. Maybe this is how the stage needs to be set--she doesn't know what's going to happen but that she will need all the strength she can find for what we now know does happen both to her and to Mulder.
