No, I disagree. :( Scully's jealously with Fowley was justified only in the context that she (Scully) was too insecure with her own emotions to realize Mulder had long been over Diana. The Scully we all know and love would have knocked on the door to the screening room when she saw Mulder and Diana reminiscing old times, pardoned herself and bought the business at hand up - Gibson - not lying to Mulder via celphone in the car like a jealous experienced school girl. I have always disliked how this was written. The strong, rational Scully of the early seasons would have been a formidable challenge for Diana if you think about it, instead of the lonely-hearts club inmature Scully that she is around Diana. Besides, what if, what if, Mulder had decided to see if any spark was left between he and Diana? Scully wasn't keeping Mulder "guessing" how she felt as in later seasons; she'd never proclaimed her love to him, so she had no legitimate claim on him, other than as a partner. I really disliked how she reacted to Diana.

Having said that, I do think she was jealous of their intimacy of sharing the same interest - the work - the xfiles, of their time spent together investigating cases as she can only imagine. This gave her reason to be terribly intimidated by Diana, but not personally jealous. Mulder once told Skinner he could lose himself in her (Scully). I feel a Scully without her science and not adhering to her rigid training would soon lose herself in Mulder. And losing her structured training as a scientist is what she is afraid of, although we know she'd like to..

I'm only commenting on the events of "The End". It seems that CC didn't really know what to do with Diana to me, and just made it up as he went along after this episode. Pretty obvious to see she was going to be working for CSM, or was all along. What was the whole point of having her shot if she worked for CSM and not let her die? Whatever. What do ya'll think? Did CC have it planned out what he was going to do with her or not? What changed his mind to not reveal her as the first Mrs. Fox Mulder which was the rampant rumor at the time.

End of rant. Just my humble opinions, of course.
