My original thoughts, when I saw both eps, was that Mulder "did it" but Scully stopped with a few open-mouthed kisses. You're right about CC being pretty vague about exactly what happened. (On a slightly different tangent involving Skinner: although he was explicit about Skinner having sex, he left the issue of Skinner's marriage pretty vague. Did his wife die? Did they divorce? Is she in a coma? Have they reconciled?)
I think that Stardoe made some good points about the fact that Scully would probably be more upset about the *TIMING* of Mulder's indiscretion than the fact that it happend, per se. But he could make a compelling case that people often behave in bizarre, self-destructive ways when they are under an enormous amount of stress. I also think Scully could "deal with" Mulder having a one-night stand with a woman he barely knew much better than she would have been able to deal with him getting back together with one of his old girlfriends, like Phoebe or Fowley.
