Yes, Mulder was wearing the same clothes when he got back to Washington, when he and Scully went to the Mountain Vault and afterwards when they met Skinner in the cafe. But I don't know how much time had lapsed, cos the next time they reappear, they are back at the hothouse to see (the now dead) Klemper. I am surmising that Mulder's recovery took longer and he stayed with Hosteen at least a day wearing the clothes... He really did want to complete the ritual.

I very much believe Albert had had no opportunity to memorise the contents of the file. True, he had looked at the small portion Scully had had printed but Skinner had the tape stolen from him immediately after Hosteen arrived to minister to Melissa. Hosteen had had no access to the conplete files. So, IMO, it was Skinner's bluff. And a splendid one!
