I liked those eps you mentioned a lot too. Even The Jersey Devil which some people hate.

I think of Pilot and Deep Throat like more of a two part companion piece. In the first one we are set up to think Mulder is in charge and knows what he is doing and Scully will follow. In Deep Throat we suddenly get this jarring image of Mulder after he is released and we realize this man does not have all the answers, is quite vulnerable and needs Scully to save his butt! It beautifully sets up the relationship betwween them and shows us this won't be one sided with a boss and his subboordinate. They will be partners. Remember in Anasazi when Scully referts to Mulder as her partner and she is questioned on that?
"Your *partner*? I thought you were sent to debunk Mulder's work?" It shows Mulder and Scully saw their relationship differently from what it was intended to be and I think that started with Deep Throat.

Scully was kind of subtely laughing at him a bit early on, like the scene in the car when he shows her the phortos,. Is that the annoying smile of hers you mean? But I think she was chosen because she was such a skeptic and she was instructed to write reports on her observations. To her credit, she was always honest in her reports and didn't go along wit him even if it made him appear silly. But she also tried to see his side. She never told her superiors, "This guy is looney! Take me off this assignment!"

It's an interesting progression and I think it's good that they started with such deifferent views. As time goes on we see Scully spending a lot of time trying to make Mulder look credible and not like a fool.
