I imagine that Mulder thought it was bad manners to talk about Gibson's global significance, right in front of him. It was a respectful thing to do to take it away from his bedside. Yes, he might have known very well what they were saying but it would have been rude to stand over him.

Did Fowley deceive Mulder? I don't think we know that for certain. She brought the guards into the plant so that they could hopefully save Mulder and Gibson from being attacked by the aliens. She may perhaps have betrayed him, but Mulder himself didn't seem to think so and as viewers (at the beginning of S6) we don't know what she is about. For all I know, she might just want Mulder back!

I also didn't know why the alien left Gibson alone. My speculation about it is that the alien recognised a highly developed brain, like it's own and one which was capable of telepathy. Maybe Gibson communicated with it and managed to put it off, by saying something like "I'm one of you" (I know, too simplistic, but there had to be reason it backed off) I thought it was sad that Gibson was left behind with it, however.. Where's Mulder and Scully's concern after all that? Maybe they believe Gibson is dead.
