I always assumed that Fowley's reason for bringing Mulder to the nuclear plant in the first place was to set him up. I don't think she cared about saving Gibson from the alien. What better way to make sure Mulder was permanently removed from the X-Files than to arrange to have the guards catch him red-handed in a restricted facility stubbornly persuing a case from which he's been removed? Of course, I never liked her and I'm not even a shipper.

Yeah, Gibson did say earlier that he could communicate with the alien. I hope someday we find out whatever happened to him. It would be cruel for CC just to abandon him there for eternity. Somehow I feel he's probably ok though.
