A more recent example would be "The Pine Bluff Variant" Mulder did an outstanding job going undercover and doing a job that, far from being spooky, is probably closer to the sort of thing real F.B.I. agents do than in any other episode. Scully was able to isolate the transmission mode of the biohazard and recognize Mulder in the surveillance photos by remembering that she's set his broken finger.
It's their success on cases like these that allow them to remain on the X-Files instead of being permanently reassigned to anti-terrorism.
