Now that I think about it, she became quite attached to the child before she even knew she herself was the mother.

She probably has somewhat strong maternal feelings even though hidden well inside. I'm remembering the talk from "Home" and the moment from the beginning of "Christmas Carol" where Scully confesses her mother that she can't have children of her own. That must hurt her a lot.

And for a while she thought that Emily might be Melissa's daughter, a connection to her sister she loved, and due to the crusade she and Mulder are on - lost.
