I think Mulder was acting just like Mulder when he went off with Fowley. It was yet another opportunity to capture his aliens and that is exactly how he has behaved many times before. He has made a career out of leaving Scully behind. It isn't that he is mean - he's just being Mulder - driven and desperate to hold the alien in his hands!

I think in the office, he was trying to get a reaction out of Scully. As they never actually say what they feel about each other, they only ever go on heavy hints. When he asked if she wanted him to make a choice, she did try to say - in her own way "Choose me". I liked it that she was brave enough to say something like that and not walk out. He's the walker-outer, not her!

But I agree - I love it when they are at odds. It makes them much more interesting. Character is seldom sacrificed for plot on this show, and I love that. Remember what Gibson said to Scully in 'The End'? That people think one thing and say something else to protect each other's feelings. That was certainly the case in the scene in the office!
