I imagine it pains Scully to go against Mulder so much, but she feels duty bound to present the truth as she sees it and not go down a path for him, just to satisfy him. I can see why she does it. It is just that sometimes, I feel more sorry for him, because it is a much more emotional proposition for *him* to get to the heart of the matter, than for her. She has said that it isn't her crusade and that his work has become hers, sort of by default. Therefore, she must get a bit stand offish sometimes, to be told her science is 'wrong'! Mulder was really struggling back there, to keep a grip on his work and the charred files! I felt very sorry for that (and so did Scully, when 'The End' finished with her hugging him). I can quite easily make the case for both of their moods/actions but by insinct and preference, I side with Mulder.
